The project is focused on making contributions to solving relationships within the Juncaceae. Studies of the phylogeny of the family based on chloroplast DNA have already been published (Drábková et al., 2003, 2004, 2006). These are not fully in agreement with previous hypotheses about the Juncaceae taxonomy based on morphology. By collecting new data from the mitochondrial and nuclear genomes (both ribosomal and single-copy sequences) and combining them with the chloroplast data and morphology,problems related to incongruence and alignment will be pursued and phylogenetic hypotheses evaluated. Inferring phylogenetic relationships based on molecular data has dominated plant systematics during the last 15 years. Published papers in molecular phylogeny are based on a limited set of molecular markers, mostly chloroplast sequences and multi-copy nuclear genes (e.g. ribosomal arrays).
